I've got a trip with two young kids scheduled for mid-November. We've recently learned about concerns about water quality and are worried it might be bad with the runoff from the river.

Don't worry about the water quality in mid-November. The new water plant fixed the infrastructure issue a long time ago, and the rainy season is gone by then. You'll have a great time enjoying the beach without the crowds.

While the water quality has improved, it's not perfect. I was there 6 weeks ago and the water was pretty gross due to the rainy season. However, November should be fine. Just be prepared for the noise from the beach restaurants and bars.

During the rainy season, the ocean's water quality can become cloudy due to the influx of organic material from nearby rivers.

If you're looking for a quiet spot, stay on the north side of the beach.

In mid-November, the water quality should be fine, and it's unlikely that the main beach will get washed away. Storms like the one that caused damage are rare, so it's not worth worrying about the future.
